Other than the ability to create a server and to install it to every user of the computer with only one install.
I mean why should I install et as root?
I am the only one playing et on my computer.

It basicly makes the game available to every user on the system
A root install installs it to /usr/local/games/enemy-territory/ by default
A home install will stick it in your home folder, so it will only be available to yourself
If your the only one on the system, it wont make any difference.
