Ok, i’m making a flowing water shader, and I need it to scroll down and fade out at the same time. I’m familiar on how to write shaders but am confused on how to do this. I have an opacity map type texture and then the water texture and I need the water texture to be flowing down on the white part of the opacity map texture.

You can’t use a seperate texture as the alpha channel.
You can however use per-vertex alpha using alphaMod volume brushes. There are a number of threads in this forum demonstrating how to do water blending and fading out.
