etmapperdennis, moving skies are just two (or more) layers of textures where atleast one of these textures are forced to scroll sideways, if I put it short.
As you know, textures are applied to stuff in the map (like crates, the ground, the sky, a wall and so on) and you can write specific scripts for these surfaces.
These scripts are called shaders. There is a shader manual out there on the net. I cannot remember the URl.

Now you just have to check out the Appendix I - Light Emitting Shaders, where they talk about skies.
You can also search this forum for the latest discussions about skies and also check out cool recent maps that you like and unzip their pk3s to have a look at the shaders and the textures to get some inspiration.
In the default editor, the sky Batterysky works and Wurtzburg sky, I often use them. They have moving clouds in them?
