I’ll start with the problems.

[spoiler]The current loadout card system will always end up filling your inventory with lots of loadouts you will never use. The game gives you the option to trade cards for better or new cards to control the quality and quantity of your inventory, but this ultimately leads to turning a massive pile of easily ignored Iron and Lead cards into an awkward handful of Bronze+ cards you still likely won’t use.
I have nothing against having a variety of valuable loadout cards to choose from, but it would be great to have control when deciding what loadouts are important or valuable. When you’re changing your merc’s loadout cards, the game defaults to prefering rarer cards and placing them in the front of the list, when you will sometimes have a preferred loadout card further back because of its lower rarity. No biggie, it’s just a bit inconvenient.
Then there is the problem of keeping track of what cards you like and what cards you can get rid of when you’re actually trading them in. If you use more than three or four mercs or use more than one loadout for each of them, you have to watch what you’re trading so that you don’t accidentally turn a good loadout card into something with weapons or augments you don’t like.[/spoiler]
What I’d like to see is a way to “star” or “favorite” or otherwise prioritize loadout cards that I actively use during gameplay. Functionally, this would 1) make finding and selecting a favorited card more convenient by putting it at the front of the loadout selection list, and 2) prevent Auto-Fill from adding your favorite loadout cards to the set of cards you’re trading away. This feature could be added to the loadout view screen, and the option to filter “favorites” could be added to the search UI.
Just a little thing that would make dealing with lots of loadout cards a lot more bearable, and would make managing preferred loadouts for the large number of available mercs far more feasible.
