I try to make a hole in a roof of a bunker thing using the subtract tool, however, the whole roof fragments into pieces, is this healthy? Why does it happen?
Also, I cannot group brushes together, it says:

In this case, you are probably better off by using patches and building the roof step by step. Patches allow all kinds of curvatures, including round shapes. Try to find a tutorial on them and you’ll be happy you know how they work.
As the error states, your brushes are the problem.
If you merge them, the new brush should still be a valid brush. (“Convex”) If it forms a brush you can never make, the CSG merge tool will just halt.
If you really want to group brushes, try to select them, right-click and select func_groep from the menus. If you select one brush from the group, you can instantly select the whole group by pressing Ctrl + Alt + E. (This can also be found in the Edit -> Expand Selection -> To Whole Entities menu.)

Ugh, well that sucks.
I’ll try and get around that somehow, and yes, a tutorial would be a good start!
For circles you dont need patches. Check out my map Warbell, it has stone stairs in 2 places in the Abbey stage that are going in circles.
The trick is to spend some time on thinking about how to cut brushes in a smart way, that is all. Start with a square having the edge size of the desired radius, and cut it into parts. The result is going to be a circle with 16 edges. It does not have to be totally round because nobody is going to notice anyways.
well to make a hole inside the roof without making a big mess of T-vertexes you should imagine how to cut the roof into triangles using vertexes you have.
