Two solutions:
You’re talking about a mapscript, right?
well, as far i know engine loads PK3 alphabetically, so, if you have 3 files with name a.pk3, b.pk3 and c.pk3, if there is a file with same filename and directory in a.pk3, it will be replaced by files in c.pk3. just use zzz_name.pk3 … hope it helps.
I would like to use some files which belong to the original pk3 which are in Etmain.
So don’t replace them with other files wich are in the new pk3 you create.
Let only a script/shader/skin/md3 point to the files wich are located in pak0.pk3
